Shah Lab

The Shah lab focuses on the major questions of cancer evolution: Why do some patients respond to treatment, while others succumb to the disease? Why do some treatments lose effectiveness over time? How do cancer cells acquire the ability to spread throughout the body? Using single cell genomics and transcriptomics, cellular imaging and state of the art machine learning tools we study the dynamics of cancer cells in patients before, during and after treatment.

 

CORE RESEARCH

Temporal Analysis of Clonal Evolution

My team presented the cell-to-cell variation in clonal dynamics in ovarian and breast cancer (Funnell et al. Nature 2022) with an inversion of fitness in response to cisplatin treatment (Salehi et al. Nature 2021). Structural variants served as clone-specific barcodes to track drug resistant clones in ovarian cancer patients from diagnosis to recurrence (Williams et al. Nature 2025)

Spatial Analysis of Clonal Spread

We mapped the spread of ovarian cancer cells in the peritoneal cavity, and determined mutational signatures (Funnell et al, Nature 2022, McPherson et al. Nature 2025) and anatomical sites as drivers of tumor microenvironment composition and mechanism of immune evasion (Vázquez-García et al. Nature 2022).

Multimodal Data Integration

I initiated an AI/machine learning platform to integrate and analyze, molecular, histologic, radiologic and clinical data generated at MSK. The platform improved prognostic information for ovarian cancer (Boehm et al. Nat. Cancer 2022), risk-stratified early breast cancer patients (Boehm et al. Nat. Comms. 2025) and predicted immunotherapy response for lung cancer patients (Vanguri et al. Nat. Cancer 2022).
